If I do a factory reset on my robot will I lose all options on the robot? This is a robot that was purchased 3rd party and has a bunch of garbage and setting in it that I don't want to go through. I believe some options were added added to it after the original purchase and do not want to lose them. Thanks in advance.

Take an image backup first. Then you can always restore the image if you don't like what happens.
Options should stay intact if I remember correctly.

If by factory reset you mean an INIT Start, then no. The installed options will remain, but all settings and programs (and most importantly the mastering data) will be deleted.
So make an All Of Above backup, go to Boot mode and perform an INIT start.
Then from CTRL Start mode restore the sysmast.sv file from your AOA backup and you should be left with a robot with the same options but with all settings reset to factory default.
And alongside with the AOA backup it wouldn't hurt to grab an IMG backup as well, just to be safe.

For some reason after I did the INIT start, there are still programs that are not default. Any ideas why?

Are you sure that they are not default-programs?
Some options comes with example-programs that are automatically loaded for instance.

The Robot has pallet pro option, does this option create registers also? There is about 90 registers and programs referencing those registers that were not there before doing a INIT Start.

Yes, if it has PalletTool, it will pre-define several registers and position registers.
There will also be a ton of palletizing programs.
