Simple answer: teach a base in the center of your lathe rotational axis.

The most accurate method is to teach a frame or coordinate system with (probably) the coordinate system Z-Axis aligned with the spindle axis. In order to do this, you can make a simple fixture to help establish coord sys location points. You will also need an accurate pointer on the flange in which to teach. Another less accurate but possibly suitable method is by trial an error:
