Is it possible to turn on and off DCS zones while running a program in auto?

Yes, each DCS zone has a disabling input, which can be a simple DI signal from a PLC or a DO from a running program on the controller.

How are those signals setup? I never worked with turning on and off DCS before.

Before anything, you DO need to have the DCS password in order to change any settings. By default, it is 1111
Menu->System->DCS will bring you to the main DCS screen. Hit PREV a few times to be sure you are starting in the right place.
You are asking about zones, so you will want Cartesian Position Check.
Within this menu, there is a line for every zone. Open up each zone, and there will be a line near the bottom called Disabling Input, and i believe when it is not set it shows something like DI[0]. This is where you will specify the signal you want to use.

Keep in mind that DCS disabling (or muting as it is call as well) should be done by a safety level device, such as contacts on a safety relay, or by a safety PLC. You will derate the entire safety system if you disable DCS via standard IO.
