We ran into an issue and our program is now about 2 inches off on the first point after we zeroed the robot... we are now wondering how to do a program shift... we are running a fanuc arcmate 100 with rj controllers...any help would be appreciated.

Are the whole program off by 2 inches or just one point? What do you mean when you say "zeroed the robot", is it mastering you are refering to? If all point have changed in the same directions you could use program shift or prog adjust depending on what directions you want to change.

yes i was referring to mastering the robot... right now our first point is so far off that we can't even get the tcp into the first position without it crashing into the fixture... we have decided to backup the program, then we are going to attempt to shift the entire program...

You can save as an *.LS and then you can take a look at the points coordinates.
It doesnt solve your problem but at least tell you about the points -
If the robot was mastered incorrectly before the program was teached, a shift may not help but maybe get you closer to what you had before. It could be worth it, just give it a try. And then you could touch up your points if you are able to jog the program without hitting anything.
I have never used the prog shift for anything else than shifting programs with direct entry of an extended axes, but I think it's all is described quite good in the manual.
