what kind of robot and robot controller?
there is bunch of things stored on EDS, not only serial number.
is it really only the robot serial number that is not set? is the robot model correct etc?
can you display value of $KR_SERIALNO in variable monitor? if the value is zero, try to assign correct value. note, this can only be done once.
I saw there is no serial number in robot data window.
Which data window? There are multiple places where the serial number might show up.
Did you go down into the Robot Data under the configuration menu tree?
Is the pendant showing any fault messages? In particular, if the serial number of the robot (KR) is not being seen by the controller (KRC), you should be getting a pop-up message that the hard drive and RDC data do not match.

and where is this supposed to be - in the 90% or in the remaining 10%?
btw why talk in riddles instead of saying explicitly what the case is - is this issue solved with reboot?
