You will be missing adding more details to your post such as but not limited too:
- Robot Model and Controller
- IO connection method used between Fanuc and PLC
- IO configuration for robot start and program selection
- IO configuration and addressing setup
- Code example of your BGLOGIC routine
Some of the above would be a good start at least.

Do you mean UO[3], not DO[3], as program running, right?
And the rest info as kwakisaki said will be also helpful.

Is this an existing machine that you're having new issues with or a machine you're trying to configure from scratch?
If you're seeing other IO that matches in both the PLC and Robot, then you're network is fine. You might not have something physically met to run the robot in auto. Teach pendant OFF, controller key in AUTO, gates and safety circuits satisfied, possibly robot at home. Post a picture of the teach pendant so we can see what the status indicators are.

This machine was close to running and taken offline for 2 years now the customer wants it up and running with a memory upgrade to handle ir_vision and this is where the chaos started.

Can't see my Turck Module. Followed the Profinet config instructions line by line and nothing

Robot Model and Controller - Fanuc R30ib Mate Plus
- IO connection method used between Fanuc and PLC (Siemens - Molux PLC)
- IO configuration for robot start and program selection - Prog select > Main prog - This is ok
- IO configuration and addressing setup - Problem !! Never done it before
- Code example of your BGLOGIC routine - Issue resolved for BG Logic. Robots operational just some debugging required.

Channel #1 is the I/O controller, per the screenshot you provided, you don't have a Turck module configured. Do you have the Molex Profinet tool ?
