just create a new system in robot studio and delete the option you don't want to use.

Yes it is possible. As I understand your question, correct me if I am wrong, you want the axis permanently removed? If so, you will also need to jumper the ptc connection, x22 or x23, something like that. Study up on it in the electrical schematics. Search the manuals section here.
But When I will remove the motor, the alarm about resolver will appear right? What is it possible to do to cancel the motor and allow everything to work.
Delete the mechanical unit and anything that references it.
If it's an ABB supplied positioner the ext. axis is booted into the system with some parameters as "hidden" so deleting what you can will most likely cause a sysfail.
Easiest as Reboot mentions is to create a new system without the external axis (option) and reboot the robot with the new system. At that point you can remove the external axis without an resolver error, however, you will most likely get the PTC / overtemp error in which case you need to jumper the PTC signal that used to go to the external axis.
