When doing a backup of files on Fanuc robots, do I need to create a new subdirectory each time I save the files.

If You want to retain the previous files, yes. If not, depending on the type of backup, You can select the same folder and select overwrite when controller ask.
But in some cases, like ASCII backups, You need select overwrite for EACH file, so is better and faster create another sub-directory and make the new backup there.
