Yes, any I/O that is simulated will no longer be simulated.
Then you have to go to the inputs that are simulated. Highlight the "S" which stands for Simulate and change it to "U" Unsimulate. It will be a function key.

You can setup the robot to unsim all IO on a cycle start. It is under setup -> type -> one of the first ones. I'll edit this post tomorrow once I am near a robot.

bidzej beat me to it. Under the same menu you can have the robot force all simulated inputs low silently.
You can also set up the controller so that it won't start the program when any IOs are simulated. Go to Menu -> Setup -> Prog select, select Simulated I/O and press F3 - DETAIL.
