On current controllers you have several options, but I'm not sure if this is applicable to R-J3iB (I would guess that it is the same):
1. System config has an option to allow/disallow simulation while in AUTO ($AUTOMODE_DO)
2. System config has options to define outputs to set when any inputs and/or outputs are simulated
3. You can setup a Production Check to disable production if any I/O is simulated
