I am facing a task of setting up ProfiNet IO module with KRC2ed2005 controller.
I do have Simatic NCM software installed (it came with profinet card CP1616)
I have a project created but I am not sure how to configure network (ethernet) and load it on the KRC.

Any help will be appreciated.

I don't have any experience with ProfiNet, but I have dabbled with EtherNetIP a bit.  The loading process might be similar enough for this to be helpful: 

In EIP, the computer running the configuration software needs to be able to make a network connection to the KRC's Windows network port -- the one built into the motherboard.  The KRC runs an FTP server that, for specific login credentials, will accept a configuration file from the remote computer and load it into a particular directory on the KRC.  The next time the KRC is rebooted, or an I/O Reconfig is performed, this file will be loaded into memory and used by the EIP card.

To make this work, you will need to set up a network between the computer running the NCM software and the KRC.  Unless you're using a network with a DHCP server, you will probably need to change the KRC's Windows network connection to use a static IP (the factory default is dynamic).
